The HLS specs clearly states that the media sequence must not be used in synchronising the streams between variants:

Someone wrote:
A client MUST NOT assume that segments with the same sequence number in different variants or renditions contain matching content.
The only way a player MUST do sync is via tags EXT-X-PROGRAM-DATE-TIME, EXTINF and the actual timestamps found inside the ts chunks.
EMS will output all bitrate HLS variants preserving the inner timestamps of the frames found in the source streams. If those are not correct, than that is the real problem.
I see from the screenshoot that the last variant is 2 seconds later on EXT-X-PROGRAM-DATE-TIME. Can you please manually edit that file and make it look like the other 2?
